5年前、相棒のKとともに地球の危機を救ったJは、いまやMIBのエリート捜査官。日常業務を淡々とこなす平穏な毎日を送っていた。しかし、そんな彼の前に新たな敵が出現した。地球上では下着のモデルとして活躍している超セクシー宇宙人のサーリーナに、なんとMIB本部が占拠されてしまう。一人助かったJが頼れるのは、現在は引退している元相棒のKだけ。ところが、郵便局員となったKは完全に平和ボケ状態。しかもエージェント時代の記憶をきれいに消されていた。果たして、Kは記憶を取り戻し、敏腕エージェントとしてJとともに地球を救うことができるのか？

秘密組織MIB所属のエージェントJとKは、日々異星人の取り締まり追われていた。長年コンビとしてやってきた2人だが、Kの単独捜査をいぶかしんだJは直接そのことを彼に問いただす。だが、本人は全然聞く耳を持たず何の情報提供もしてくれない。次の日、本部でJはKを捜していたが40年以上も前に死亡していたと聞く。

現代から約5000年前のテーベ（紀元前3078年頃）。屈強な戦士スコーピオン・キングは世界を征服すべく、大戦を起こした。7年にも及ぶ大戦の果てに敗れたスコーピオン軍は「アム・シェアーの聖なるオアシス」まで逃げ延び、最後はスコーピオンのみとなった。死の瞬間、スコーピオンはアヌビス神へ誓いを申し出た。「自分の命を助け、敵を倒させるなら、自分の命（魂）を捧げよう」というその願いにアヌビス神は応じ、自らの軍勢を与えて敵を倒させた後、スコーピオンを永遠の僕とする。
オートボットとの壮絶な戦いの末に敗北したディセプティコンが、新たな仲間を率い、より凶悪になって復活。ディセプティコンの新たな侵略計画は、現存するオートボットたちの総力をはるかに上回る巨大なトランスフォーマー、“デヴァステーター”やメガトロン以上に凶悪な“フォールン”を擁するものだった。
今から約3000年前。大神官イムホテップはセティ1世の愛人であるアナクスナムンと恋に落ちる。セティ1世から仲を疑われた2人はとっさに彼を殺害。イムホテップはアナクスナムンを生き返らせることを彼女に約束し逃亡、アナクスナムンは自害する。死者の都ハムナプトラへ赴き儀式を行うイムホテップだが、完遂を目前にして王の兵団が乱入。儀式の中断によりアナクスナムンの蘇生は失敗、部下の神官たちは罰として生きながらミイラにされ禁断の呪いをかけられる。
昏睡状態のネオはマトリックスとソースの狭間に捕らえられていた。ネオを信じるトリニティーらは彼を救出する。一方スミスは新たな段階へと進む。その間もザイオンにはセンティネルが近づきつつあった。

幼くして両親を亡くし、伯父夫婦のもとで大切に育てられたピーター。高校3年生となった彼は、6歳の頃からずっと思いつづけている隣家のメリー・ジェーンに未だに打ち明けることができないちょっと冴えない高校生。ある日ピーターは親友のハリーから彼の父親ノーマン・オズボーンを紹介される。ノーマンは巨大軍需企業オズコープ社の経営者にして天才科学者。ノーマンはピーターの科学の才能を高く評価、彼に目を掛けるようになる。そんなピーターは、大学の研究所を見学した際、遺伝子組み換えでスーパースパイダーとなったクモに刺されてしまう。その瞬間、ピーターの身体に異変が起こり始める。
